Upper a arm bolts

Does it matter if the upper a arm bolts go from the inside or the out side of the a arm pocket for proper wheel alignment?

I would say that it is correct to mount them from the inside and out. The guy that is going to align your front end will have an easier task in front of him if you do it that way. (It does not affect the alignment though.)

They go inside - out so that the nuts are on the inside of the engine bay.

That is from the inside of the a-arm opening. (The same way as Dave has described and the same way as the scans shows).
